In the Middle Ages, before Christianity imposed itself upon the world, people lived closer to the earth and celebrated Pan, the Greek goat-footed god of wine, or Cernunos the Celtic Stag god. The church deliberately demonized him as representing a malevolent force as it threatened their ability to keep the people in a state of fear and therefore control. He is ultimately a god of Nature. I think Satan is more of a concept of rebellion against forces that seek to enslave one's mind.
Lucifer and Satan are not the same thing if you know your theology. The Catholic church in the middle ages saw witches worshiping Lucifer and saw the horns and the stag and thought 'Satan' common misconception. Ive even heard Tori say these are not the same and that she does not mean 'Satan' she means Lucifer, the prince of darkness. Darkness does not necessarily mean evil.
Tori refers to herself as a Christian woman on the "Beekeeper" DVD. In an unrelated interview she said she wrote Father Lucifer after ingesting ayajuasca, a powerful halucinagen. The ayajuasca was given to her by an indian witch doctor. In Tori's ayajuasca trip, she said she met Father Lucifer and had tea with him. She ingested the ayajuasca in order to find life direction after the miss carriages she suffered.

It's about a woman who has Satan's baby, from what I've heard. Lots of occult and things of that sort.

Love this song. The video isn't bad either. I think it is an interesting choice.
