You will inevitably encounter your dad doing the main quests, right after you complete "Tranquility Lane"; it has nothing to do with doing the Megaton stuff. But if you do something, it will influence what he says to you.

I think the moral system for this particular quest was a bit stupid. I mean, if I do the right thing (also meaning I don't ask for money, 250 for a normal price and 500 for a difficult speech challenge) and defuse the bomb, I get to live in a crappy shack above a restaurant. Whereas if I detonate the bomb, I get to live in a luxurious hotel in a suite and get 500 caps (1000 with a particularly easy speech check). I always blew it up in playthroughs.
