The answer is easy. Hate crimes do more damage than just the crime itself. They serve to intimidate and terrorize entire segments of the population.

Spraying 'smoke more weed' on a public building is merely vandalism. Spraying a swastika on a synagogue is more than that.

Additionally, hate crimes are federal crimes which allows the feds to investigate from outside so as to prevent a coverup by a silent but complicit population where the hate crime was committed.
