Filmmakers throw in references that the children won't get but their parents will so the parents can get a few laughs and not get bored watching a children's movie. I'd also be surprised if the kids did get it. Hunter S. Thompson is not really big in pre-school or elementary school curriculum.

When the writers told Hunter that certain sequences were going to be animated, he went Hunter on them, and they scurried out of his house and took their shitty script with them.
