You can kill Phantoon in with normal missiles in a few seconds by timing forward taps and normal missile fires, since there are a few frames he's stunned by the normal missile, and firing the missiles while moving makes them fly faster. ;)
You can tear through Phantoom's fireball wave if you de-equip the Spazer, Just aim up and shoot at whatever side the fireballs are coming out of. If you are standing in the right position you will destroy them as they come out, yielding gobs of life and sometimes super missiles.
You can also do a horizontal Shinespark from the ground; I usually just store the charge, spin-jump to the end of the Keyhunter room, and do it that way. Starting in midair from a few feet back would definitely be faster, though. (I just wish I could get from the Keyhunter room to the Wrecked Ship in just one Shinespark, like the Red Scarlets of the world.)
You can also dodge Phantoon's fireballs just by hanging out in ball form in the corner of the room opposite from where they originate.
Also, it doesn't mean much to seasoned speed-runners, but the fact that the initial lack of power in the Wrecked Ship makes even the save point inert is a great way to make the player really feel the intended apprehension of that place.
That curious Varia-colored Geemer that follows Samus around just before the spike room, on the other hand, is just awesome.

The first time I played this game, I bomb-jumped all the way up that vertical shaft in Brinstar. I felt pretty awesome.
