Short answer: Amy saved Raphael at one point in time during the time in which they both became infected with the virus. They were the sole survivors in their area. Raphael has treated her like a daughter since.

He felt that he owed his life to her and adopted her off the Streets, after his fight with Nightmare and Soul Edge in SC2. He was infected and became very sick. Amy took care of him during this time, she was handling some of his blood and she became infected too. Then Raphael got the crazy idea to create the new world becuz she couldnt go outside to the normal world. :)
