I wont give an opinion on who might win (Light or Joker) ... But considering these facts:

Joker wont have the same restraints as L. The Law for example.

If the Joker even slightly suspected Light Yagami, he would slaughter him and his whole family and see if the killings continued...

But considering he's not as smart as L, if The Joker was to start from scratch, with no info about Light or Kira... It might be a difficult task for him.
