I'm glad I downloaded it a few weeks afterward. I actually know some glitches they had on the original v1.0 of the game on the SNES,and it seems they were too lazy to hire beta testers.
Some glitches involved reflecting X-Buster shots off of some things would trigger a "Level Complete" sequence,give you the Maverick power,and boot you out of the level.
Another was at random times,you would return to the intro level,and lose all your capsule upgrades,but keep your Maverick weapons.
Called Nintendo again and they deleted the game off my Wii Shop list, gave me the points to re-download it and now it works perfectly. Now I can finally play the damn game!

This looks a lot like the downloaded file itself has been corrupted in one or the other byte during the download to your Wii.
Try this: Delete the game file along with every safe file it might have created (including the VC's internal "resume game" safe file) from your Wii memory and SD cards and download again. Also check if there are updates available for your Wii system and install.
Called Capcom and they had me leave a message which was odd.
I also called Nintendo and spent an hour on the phone with them. A supervisor is going to be calling me back with either a fix for the problem or a refund of my Wii Points.
I've owned the SNES version for a loooong time and I've never had anything like this happen to me nor has it ever happened on the PS2 X collection. So far it's only ever happened on the Wii VC version

I tried deleting the files and game channel from the system and it did nothing.

Contact Capcom and complain. They'll listen. They won't DO anything, but they'll probably listen.
