Yes, both Lorena and Bonnie Blue Flag were used throughout. I think Max Steiner should get some credit for that, though, as he was a master at combining folk tunes with his own music in movies (e.g. Gone With The Wind).

I've seen it dozens of times and it remains a very powerful and moving experience.
