It shouldn't be too confusing. The Gatwick Express tickets have "Route: Gatwick Exp Only" printed on them and the standard rail tickets here have "Route: Any Permitted" printed on them.
It's very confusing at Victoria. If you're going to Gatwick, you can get the more expensive Gatwick Express, or you can get the stopping service which is only 10 mins slower and is cheaper... and they're owned by the same company.
