This is what I think is going on: Let's say the mayor had become governor. Then he would (obviously) no longer be mayor. If he's not the mayor, then Castle is gone, and no one is around to keep Kate in her place. The mystery man was behind the framing of the mayor. He did that to make sure that he would not have a chance to become governor, thus Castle would stay at the 12th and keep Kate safe.

@GadeSpain It seemed the case they were investigating was connected to Becketts mothers murder. This wont be resolved any time soon. It may be raised again towards the end of the series, perhaps the season finale. Castles secret will come out soon and Beckett will be pretty mad.
