The step up leg pushes your body up and the other leg follows through to simulate an actual jumping motion. I f you did a step up long jump you wouldn't let the other leg just dangle there.
the higher the step up, the harder it will be and the less reps you should do. I would do anywhere from 5-15 reps on each leg and then switch. if that is too easy, do more or find some new leg exercises that are harder.
Do I only train the leg that I usually take off with or what?

It depends on the height of the step up. If its too short and you can do 100 of them at once, find something taller.
