First off, Closing time explains why river/ melody dosent remember killing the Doctor. However, her first incarnation was in the astronaut suit during Day of the Moon; so there is a plot hole that needs addressing.

Second, the Doctor 'dies' in Utah, and yet there was no body found because they burned it; does he use a flesh avatar to fool the silence.

Finally, i hope he kills Kovarian for what she has done, either that or Amy and Rory do it!

@Jimbob1337 if you look very closely at the impossible astronaut where they are having the picknick on the beach you'll see a shack or beachcabine if you look at that scene very carefully you'll see someone taking a peek at what's happening.

@Jimbob1337 there can be two astronaut suits at different times and i think that the astronaut suit was originally created to control river song because if she ran away they wouldn't be able to influence her or find her.The moving suit also means that she can not stop herself killing the doctor because her suit has weapons and moves by itself and the weapons and movement of the suit will be controlled by kovarian.
