No, no no. To get the one-ups in the bonuses perfectly, you NEVER hit the boxes with Mario. You use the cape to flick 'em from the side, and you'll get every box each time. Start from one to to the next, and hit them in order.

At Donut Plains #4, when you were invincible in that area with the hills and the creatures falling from the sky, I believe you can fly up above there to find a crescent moon smiling on some platform and it's a 3-up. These are in a few levels, and I think this is one of them. =)
