I noticed you cut four times. Why not slide the crossbar through until you get the desired length on one side of the car, then simply cut the other end to match. This way you only have to cut each crossbar once instead of twice.
First, as you noted, the metal shavings land on your car, and can scratch the paint and glass. So if at all possible, take the bars out and cut them elsewhere.
Second, I can't tell for sure, but it looks/sounds like you cut 4" off of each end of the bar. It's faster and easier if you cut (in your case) 8" off of one end of the bar, and slide the bar over so it's centered on the car. That way you only have to make two cuts, not four.
