I believe, that everyone kinda forgets about Minato Namikaze. He was incredibly cunning in many situations, and he was quickly able to deduce the weakness in Tobi's jutsu, when they fought. first intelligence cannot be measured like this. itachi might be good at "planning" but that planning is different from warfare "strategies" which is also different from Kabuto's ability to decipher w/e and uses people to his advantages...so it is important the uploader be very clear about what his true comparisons are. Ex. Einstein is very good at physics so he is intelligent but place him as a military strategist or ask him about how to say something in Chinese he wont know.

Now the reasons are:

1. Madara has been shown to be able to manipulate many people very good, even making them think they are in control.

2. He is probably the best genjutsu user in naruto, which requires very high inteligence, according to jiraya. Madara says itachi never ceases to impress him, even after death

3. Probably as smart as shikamaru, but all his experience gives him an edge

@Leibniz97 Sorry i have to switch Kakashi and Skikamaru around. In the first few episodes of shippuden, when the bell-stealing drill takes place again, Naruto and Sakura start complementing him , saying hes smarter than shikamaru

@Leibniz97 Great list, the only thing I would not say is that Madara has more intellect than Itachi.

Sure Madara is intelligent, but the main reason why he was able to make his move was because no one gave a damn about him, cause he was supposed to bedead. Since Madara was afraid of and impressed by Itachi, I would say that Itachi is the most intelligent guy in the manga.

There is Minato though, that is supposed to be a real genius, but we don't know how high his IQ really was.
