Tobi(madara) is the real leader of the akatsuki. Pain just acts as like a second in command, though he is initially believed to be the leader. Madara Uchiha and the 1st hokage(senju clan) were the founding fathers of konoha, and when Madara lost power trying to control other nations, he entered Akatsuki under the alias Tobi. Pain might actually be Yahiko with Nagato's Rinnegan(those weird eyes). Yahiko, Nagato, and Konan were all orphans of the Great Amegakure War, while Madara was from Konoha.

eh I got everything figured out but now this pein and konan thing is making me re-think, I mean I know that the 4th (naruto's father) sealed the fox within him and that he had to give up his life in order to do that, so I don't see a way how he survived, but this whole thing with jiraiya being pein's sensei and jiraiya knowing about konan makes me think that maybe kona is naruto's mum and pein's his dad, maybe he sealed the dark half of the fox's chakra within him and the light within naruto

And the Sannin were always a squad, even after having their own students. Who's not to say they only became the three legendary Sannin AFTER they had students?
