When he's "Superman" he's wearing the colours. When he's just plain Clark Kent he's wearing plaid or a white t-shirt. When he's Kal-El (read - his basic nature is revealed i.e. with red-krypto, etc. etc.) he wears black. Part of the mythos of Clark/Superman/Kal-El is his search to figure out which of the three he is. The creators of Smallville did a pretty decent job with such a subtle application of change in identity.

What I think is most interesting is that he never really figures out who he is (savior of humanity - last son of Krypton - farmboy from Smallville) until he reveals his "true identity" to Lois. Then and only then he conquers the triality of his identity. He is all at once, but more than the others he is the husband of Lois (i.e. his greatest strength and greatest weakness).
