Why do they have "deleted scenes" in movies? Why don't they just keep all scenes that they make for the movie in the movie?

I've seen many deleted scenes in my life [primarily on DVDs]

There's always at least one good scene that get's deleted.

Example: The exteneded fight at the Grey house in X-Men: The Last Stand. That was a cool scene, but part of it got cut.

parts of the film that were cut for many reasons, mostly because of time constraints. Either the scene sucked, took up too much time, or any other reason.

Back in the day? They stayed on the cutting room floor and no one ever saw them again.

With the advent of DVD's, it's that bit of extra they can now add to it to justify the $23.99 price-tag. ($35.99 for the "Special Edition" with "More shit that should have stayed on the cutting room floor.")

Not entirely true. I´ve got alot of old (70-80ies) horror movies(mostly european) re-released on dvd with cut out/alternate scenes and alot of extra crap on them, so someone must have saved it. But it in no way justyfies slapping a extra 10(sometimes 20) $ on it. And your right 90% of it should have stayed on the floor.

sometimes it needs to be shorter and sometimes the scene doesnt make sense to the rest of the movie

Mostly it comes down to time. A screenplay is written to be 110 minutes but movies in theaters are usually only 90 minutes. Scenes that don't move the story along might get filmed but in editing its decided upon what to keep or not. Those extra scenes are added to the DVD or Blu-Ray so fans get to see what the director intended. Also, studios are usually nervous about their investments so whatever gets released can't push the envelope too much or they'll eat costs on backlash.
