This wasn't about disproving God in any way. This was just to see if, by natural (and thus not supernatural) means, they could walk on water. They couldn't. Thus, they conclude that it was a genuine miracle.

I would have said something like, "If it happened at all, it must have been a miracle." They left out the part before the comma. They seem to accept without question that it happened. Thus, I don't think that they are atheists.
