I can't truly say for sure what he is doing, but he has something..he is hiding. what you have to realize, is all the ninjas in the series can be looked at like the 5 main chakra element types. Everybody has characters they are weak against and others they are strong against. There is no "best" as somebody always has a weakness to another type of jutsu.

I don't think that it is so important what chakra nature has a shinobi got. Water is weak against fire, but if a fire jutsu is on higher level than water jutsu, the fire should win. So fire isn't completely useless against water. Plus Madara and Hashirama should be in balance, wood element should be weak against fire logically, but it consists of water and earth and water is strong against fire (but not the Amaterasu one).
