What u can do for the double hole is put a piece of tape to cover up the hole from the bottom of the layout, then u can fill it and glue it ive dont this before with my layout it works well hope this helps:)

Nice!!! Since your using EZ track I would recommend putting in your double main line first (if you want one) then putting in the switches afterword.
