there are 3 ways Marvel screwed up when it came to the deaths of the Jean and Nightcrawler. 1.) if you save Jean and save the computer in the Omega base, the destiny at the end still shows Nightcrawler getting his shot for the Legacy Virus vaccine. 2.) in Marvel Ultimate Alliance: Gold Edition, you can play as Nightcrawler. so, even if you kill him, you can still play as him. and 3.) in MUA 2, you can play as Jean, even though she may have died in MUA

2) Also on the Gold Edition you can play with Dr. Doom and fight with himself at the end of the game, and you can also make Hulk be on the same place as Bruce Banner XD

3) Jean Didn't died, doesn't matter if you save her or Nightcrawler, if you save Nightcrawler, she will come back as Dark Phoenix and maybe the heroes made she come back to normal

I know I screwed up locating the "Sword of the Valkyrie" twice. My brother and I rushed through the game twice and both times ran into finding the sword. We were all like "crap!" but we didn't feel like rushing through the game a third time.

On the stone with what signs. I know that the Omega Base computer is located between the elevator to get to the elevator leading to the top of the Omega Base. Also, Senator Kelly was located in a cart to the left when exiting Murderworld. I think X's on maps tell the player where items are if one was looking for Valkyrie's sword or the damaged Ultimate Nullifier. Dark Thor's hammer is needed to free Odin.
