On the scene when the lipstick pops out she acts as Joan of Arc. She shows her been betrayed by her people. And at the end Gaga acts as Cleopatra betrayal of her king. Lady Gaga is acting as her killed because Cleopatra was killed because of her act to betraying her king. Hopefully now it makes sense to you:)

i got a different interpretation from judas.

i think that its about how no matter how close and how much you want to love jesus (representing everything pure) there will still be that attachment and gravitation towards judas (temptation). i think she was stoned because she was associated with jesus and was torn between him and judas and since the song was somewhat bible themed.
