Maybe the profile of the original neck wasn't comfortable to him? Maybe he got a lemon and went the custom route, rather than have some fretwork done on it. A high end Warmoth beats, or at least is on par with any Fender neck.
Decreasing value? Who cares?! I'd rather have a fiddle that plays well rather than an expensive piece of driftwood.
Plus, he probably has the OEM neck somewhere, which could be easily reattached should he decide to bring the guitar back to original spec.

The thing that puts me off fenders is the scratchiness you get with the sound of the pick on the strings, does that annoy you? is there any way of preventing it. nice playing
Your hand basically grounds the strings. I was hoping their noiseless pickups would be quieter than that. I've got an LP Clone w/P90's and it has less hum. Kind of sad since they're generic Korean made P90's and not a US made pickup.
As others have said, that's not PU hum, it's a grounding issue, that's why it disappears when the strings are touched

The buzz is because of the bridge ground on the tremelo claw...it basically turns your body into the ground when you touch the strings.

That HUM...is what called a 60 cycle hum. It's common to all single coil pickups.
I love Fenders and single coil sounds; but HATE the hum.
That's why I now use all NOISELESS single coils in all of my guitars.
One of the better ones is DiMarzio Area 58's and 61's.

What gets me is, why would you put an after market neck on an American made Strat and decrease the value of it! That just doesn't make sense to me.

if strummed more towards the neck the scratches add a sort of beauty to the tone. Listen to Smashing Pumpkins' "By Starlight" that's a good example.
