Johnson was actually a Spartan 1, the Spartan 1 program was actually called Project Orion and was led by a different scientist than Dr.Halsey. It kinda failed with Johnson being one of the few to survive. Dr Halsey then improved upon the previous Spartan program. However the II's and III's weren't invulnerable to the Flood as the I's were.

@323sarge No, they are Spartan IIs, Spartan Is were created long before the Spartan IIs in Halo Wars. Sgt. Johnson is a Spartan I. Something happened when he became a Spartan I and he became immune to the Flood. Anyway, Spartan Is weren't successful, and Dr. Halsey figured out what was wrong: Age. The Spartans had to be trained at a young age. Go read the books.

Do not dwell into the numbers of Spartan-IIs in the Halo Anthology. Currently the numbers do not add up. It seems as if there were more than 33 Spartan-IIs stated in Reach because new Spartan-IIs have been introduced in Halo Legends and Halo Wars. Also there were not hundreds of these spartans at Harvest.

After Halo 3, Gray Team, the original Red Team, and the few at Onyx are part of the Spartan-IIs that are still alive. I would expect more as more of the stories are revealed.

Regarding Spartan IIIs most of Alpha and Beta Companies were decimated with few surviving members. Gamma Company had recently graduated during the events of Halo 2-after Reach. At the end of Halo 3 some teams from Gamma are present on Onyx, the other teams are unaccounted for as they were not present on Onyx when the sentinels appeared. The three companies (Alpha, Beta, Gamma) consisted of about 300 members each. Because of Gamma there should be quite a few SpartanIIIs left.

In the halo Anthology, there are over 800 human planets, and only around 70 were glassed. The UNSC even pushed the covenant off Harvest, the planet the chief fought on before Reach and many others.
