My take on the meaning is that it's about the War On Terror. The Islamic extremists are committing these acts and trying to support the fact they're killing by saying they are morally right. Then the West has condemned them for being immoral and to show its supposed moral superiority implements a war. The song is, I think, Eddie's dismay at both camps killing masses of people and trying to claim that they are morally just in doing so.
"...name*" is about war. like iraq and america. im not sure about the rest but i can guess that hes saying where is God? we need him but he isnt here where we can see him.
i believe that this is happening for a reason but i dont know what that is. no one does but God and we have to trust him. thats what faith is.

The "marker in the sand" refers to a place where the secret teachings (Original Truth) are kept. They were covered up by "sand" after a major natural disaster took place on Earth (possibly the great flood). The song is calling for the "original truth"/meaning of our existance to be discovered, (cont...)
brought forth and put in place once again on Earth.Allowing all to leave in peace. But what to do with the "decided" and "misguided"? Does it really have to come to a "revolution"? So, as a last ditch effort, at the end we are calling out for God to "do come around with the living, while we are still in love". "God what do you say?" as if asking for a rebuttal to all the crazy things said in his name. "Calling out". Just my take on a great song!
