I was just wondering, does your wacom tablet also pick up things like pen tilt, rotation etc, or does it only detect pen pressure? Amazing video and program BTW!
Anything that looks good and helps you get it done is a good method! Sometimes I'd like to get a more grungey textured paint effect, and I might use some scanned paintings in the future.

paint spreads better with the knife if you paint white first then paint over.

you could print the outline and then paint the colours with real paints, then scan that painting back into the computer under the outline layer
