Flux lines is not the only thing going on here with the transformer. There is a field of north and south provided by the primary coil. Lets say north on top and south on the bottom lobe in one half of a AC cycle. It is in relation to the primary coil only and generates voltage in the secondary by these poles moving back and forth as the primary is oscillated by the AC signal to the primary.
