I must agree with what you say about these recordings... At Bonnaroo 2006 they were definitely not at the top of their game, so you should never judge them by these recordings.
Copeland once told a workshop audience that he was going to show them something that not too many modern drummers can do, then proceeded to play a simple beat for a couple minutes. He knows that the drum's place is creatively keeping the beat, and doing more complicated stuff doesn't mean you're a better drummer. I listen to all sorts, and Stewart is still one of the best.
While I've never seen him use this particular one before, that appears to be a Shure Green Bullet. If so, no internal effects unless you include a good ol' natural echo.
Unfortunately he doesn't tend to get much volume when he uses bullets live. A shame really.. Mr. Knowitall just wouldn't be the same without it.

I believe that mic is called "sandman" and gives that special, sort of nasal, slightly robotic effect.

It's called a bullet microphone. I know it has an auto tuner. I can't tell you if it has internal or external effects though.
