Now that the update has been released that fixes the music (thought, it still doesn't sound as good as their pre-release samples to me), I wonder how the new Running Hell would sound with this same treatment.

Wow — my NES cover of the the ORIGINAL Running Hell was sounding a lot like this one. o.O

Still, I currently still like the original one better.

Gotta say, that does sound pretty good. The unglitched version will probably become my favored version, should I ever get to hear it. From what I heard of the Bushlands remix they released in their blog, which was glitch free, there are a TON of wonderful musical nuances and techniques, like reverberation and mixing, that are totally lost due to the glitches, not to mention the missing percussion.
