Specifically with touhou, the songs are almost always based on the official BGMs that ZUN makes.

The animation is generally done by hand or with some sort of photoshop, with something like Sony Vegas 8.0 or whatever it was called, or Sothink SWF Quicker. Check NekoMikoYu's videos, it has a list of them. He makes animated MADs for touhou 4komas and other things.

By the way, why didn't chen fall or something and have Ran go CHEEEEEN~!?
