It's good and I'm glad this isn't a quick MIDI-convert, but it doesn't feel Mega Man enough to me. I'm sorry, but I think you might have to push it to the limit a bit more. As we've seen in MM5, MM6, MM9, the two DuckTales games, as well as the guys who made RM7/8-FC, the NSF format can handle a lot more.
I just would like to point out that FamiTracker does do NSF format, and you compose within the four channel limit.

Ah, okay sweet.
What I meant by NSF handling more is that some games, MM6 in particular is on my mind, tend to squeeze a little more out of the format than usual.

For the intro bit, I think the notes are:
G, A, A#, and F. I did this by ear as well, so I hope this helps. I love your 8-bit music...I hope to hear more Mega Man tunes in the future :D ...
