She cuts open his CPU port, then she sits and willingly allows him to take her CPU. John Henry downloads to Cameron's CPU and travels to the future.
What if the jeep explosion in 1-9 "What He Beheld" reset her eyes from blue to red? Remember, her chip was damaged, and that played out throughout the second season.
I agree, it would make sense for the human-allied terminators to have SOME distinction to them. I thought the blue-eyes idea was pretty cool, and it still makes sense even if Cameron still has her old "hard-wired" codes since she did consciously override them to continue protecting John.
I expected a quick hack job going in, but if I'd never seen the original broadcast, I would never have known this was done by a fan. Very VERY good job. :)
I read an interview or something that said they made her eye red in this episode on purpose. The reason they gave was because in "Sampson & Delilah," Cameron is never actually reprogrammed (which must have made her eyes blue), she just overcomes that command (makes sense since she started acting glitchy after that). I think this is the first time they show her eyes since that episode, so it could be that.
Still, I personally really like the "blue eyes" version better.
Though I think, with this, you can see why they changed it. Red is simply a much more threatening color, and Cameron had to look scary for the scene.

I don't think that's it at all. Cromartie's dead. His chip was destroyed. Cameron was talking to John Henry. The question was a deliberate connection to the question asked to the machine (Weaver?) in "Today is the Day" and what Ellison was told to ask Cameron in the hotel.
We'll never know what he was referencing exactly or asking Cameron.

its weird how in t2 john grew such a strong attachment to the terminator that looked like the one who killed his father (ps, i know its NOT the one. its another model)
Well John wasn't born yet when his father got killed so there is no way to associate Arnold with the death of his father. As for Arnold having red eyes in the first movie I don't really count that since in T1 there wasn't a scene with half his face showing like there was in T2. Since TSCC likes to pay homage to T2 like with Cameron's imitation of Robert Patrick, I really think this scene is supposed to mimic Arnold's appearance at the end of T2.

During this episode while John and Cameron are at the motel Cameron is looking outside the window. The motel lights change from red to blue, blue to red and so on. This is surely deliberate and symbolic somehow min 17 sec 40

No offense pal, but give a fan a break. That's why it's a fan vid. It's made to express love for the show. Also it deals with time travel in which story continuity can change and does. If you watch the show, you know that her eyes were originally established to BE blue, along with the fact that she is a special model. The fact that they're red in the finale is the strange part & likely has an explanation, along with the other cliffhangers we were shown.

I read that she could control whatever colour she wanted them to be. But I assume red is to mean bad and blue is to mean good.

I think that red actually looks less menacing. Arnold in T2 had red eyes. When I see blue eyes i think of the T-X which was a bad guy.
