Yes, Lara and Amanda returned to Nepal. Lara finds another excalibur becaus when her mother pulled out the sword, she brought excalibur with her. That excalibur was the original one that she found

If you can recall in Tomb Raider: Legend, Lara says that there is more than one Excalibur, and yes, they are back in Nepal.

Were they in Nepal in the last scene?, it looked like it and you know when she went back to Nepal in Legend, does that mean the pieces of paper were there then? And why didnt she pick them up? Where did Amanda go?

yes, they were in Nepal in the last scene, where Lara's mother originally pulled out the sword. her mother got stuck in Helheim because her mother didn't know how to get back. lara did pick up the pieces of papers, or her yeti drawings, that she left there. amanda probably went somewhere else or who knows where. hopefully we've answered your question.
