Regarding your Mooshrooms escaping their den, I think there's a bug with doors not being able to hold in animals. I've experienced the same thing on my world (even though it's SSP) and the problem resolved itself when I replaced the doors with fence gates.

Nah, it is totally fudged in multiplayer. I sometimes have no doors, just blocks... two thick, and they still get out.

@VintageBeef Argh. Then my only other guess would be that it's the glass blocks that are acting up. I would try putting a layer of dirt or stone around the pen. If that doesn't work, well, try shaking your fist at it?
