Dude, stop holding your pen at 90 degrees to the board and get a pen that has the light at 90 degrees to the board. On ebay I have my Mark 5, my gum box and my sword. They all have the LED at 90 degrees to the main body of the pen so that you can hold your hand in a comfortable, nature position and your web cam (or wiimote) will still see your LED.

Thanks for the comment and your idea :-) although this is not being used in this video, but we have already being use now a IR marker with a LED at 90 degrees..
