I think the best time to tell your minions on the world map to hide is when the autosave message appears. It'll give you the heads-up when the agents appear on the world map. It happens most of the time, but sometimes the agents appear a minute before the "Saving..." message shows up.
And... draining every stat rather than one isn't as useful as you might think, since draining any one of those essentially immobilizes them and renders them helpless, and they can recover three stats as quickly as they can recover one stat.

You know when that escaping agent was destroying your door and you wanted to stop him from damaging it? The reason they were shooting it was because they didn't want to attempt lock picking it. I believe if you select the door and turn it down to security level 1 it should just open and they should stop and just walk through. I guess they may also be berzerk and keep attacking anyway but it's worth a shot if that happens again.
Mercs get Machine Guns/Flamethrowers from Machine/Flame Cabinets.
Marksmen carry their guns with them at all times and don't need a Cabinet and no other minions use guns at all. But as Arm4g3dd0nX said, they will only go for their guns on Yellow/Red Alerts. On green they will use Hand to Hand attacks only (which make Martial Artists and Marksmen the strongest minions with no prior prep).
The weaken tag allows your social minions (Valets/Spin Doctors/Diplomats/Playboys) to use their various "attacks" on enemies. These attacks drain attention (Valets/Playboy)/smarts (Spin Doctor/Playboy)/loyalty (Diplomat/Playboy) rather then heath or endurance and are non-lethal ways to take care of agents without generating heat.
The reason people say you need two Hotels isn't because one doesn't work. The idea is that tourists have a 50% chance of going to your base or your hotel and that a 50% chance isn't good enough. Two hotels makes that a 66% chance of hotel and only 33% chance of your base.
The hotels do work however and if the tourists go to the hotel they will be taken care of but its basicly just a cost vs benfit question. Is it worth the money, power, and valet costs to take case of some tourists or not?

Workers get Pistols from Pistol Cabinets.
Soldiers get Rifles from Rifle Cabinets.
