The entire song is a metaphor for how she loved a man who betrayed her (Judas) and still loves him (like Jesus still loved Judas) It has absolutely pretty much nothing to do with religion. She could have just as well done how Peter Pettigrew betrayed Lily and James Potter (harry potter ftw) but Judas is well known for betrayal. Apparantly though, people heard the word Judas and instantly became blind. I mean, in her song Monster she didn't literally sleep with Godzilla! Come on!
