I makes sense! Shinji was told to go to this house in the desert by Gendo. He was then forced to wait for something and was 'Entertained' until it was time. Then, in the back room, Kaworu was using the restroom and when he finished and flushed...it overflowed.

The owner (Mr.Cat) took quick care of it and then had everyone get ready for the show. Shinji goes into the back and sees a Cello and starts to play. Then the wall drops and it's revealed that everything was to get them to play in Death.
