The doctors...scientist..dudes (.x.) were making a Rin, but they failed, and made a Rin AND Len, each having a blue and yellow eye. Since they wanted a Rin, they decided to kill Len and give the eye color they wanted to Rin. Len, knowing this, tried to save himself. Rin realized this, and killed off the doctors chasing Len(I think to detain them enough) for her to switch places with Len. In the end they (not knowing) took Rin and fixed up Len.

Moral of story: Rin sacrified herself for Len :3

I'm not too sure if I got it right but I think the song is about how Rin and Len are defects, thus the different color of their eyes. So, to have at least one "perfect" they decided to take Len's blue eye to replace Rin's yellow eye.

But Len wants to escape with Rin, at first, and leaves her later on. I don't know why, sorry.

In the scene when the "doctors" ask Rin where did Len go she see's the weapons and realize that they're going to hurt Len. So she kills them.

In the end, Rin switches clothes with Len (not kill him like the scene suggests) and becomes the defect with both yellow eyes, leaving Len as the perfect one.
