@xaioxaio11 John wasn't on the wanted list, he WAS an FBI agent. John had amnesia from the explosion, thus forgetting he was an undercover agent. After being reminded by Calypso that he was an agent, Calypso killed him because after John realized that Calypso was number 2 most wanted, Calypso would be arrested.

@Shpankerton Here's my take on it: Since they found him at the scene of the explosion, with no ID or anything on him and unconscious, they assumed that he was involved in the bombing (might have videotape of him there planting it with the others). Secondly, since they were obviously trying to get his memory back, the asylum's more secure than a regular mental hospital (secure being relative when it comes to Calypso, of course).
