Raph is second in command, not the leader. Raph's always had the potential to be a great leader, though his darker moods and anger in the comics made Splinter choose Leo over him. In the comics he ended up taking control of the foot after Shredder had long since been killed by Leo and rebuilt them with a greater sense of honor. He pretty much used them to keep street crime in check.

@tturk0829 remember the cartoon theme? "Leonardo leads." Raph never wanted to lead, he just wanted to do his own thing. and the others never followed him when he went off alone, hence why they always had to rescue him.

@Jetli2013  I can't be 100% certain since I don't know any of the group personally, but my take on the lyrics is "Splinter's their teacher so they are the students: Leonardo, Michelangelo, and Donatello make up the team with one other fellow.... Raphael. He's the leader of the group....". Like this I see it as talking about Splinter, telling who the students are, and then referring back to Splinter when they say "He's the leader of the group". If you look at it that way it works better imo.

May 1984 = TMNT is introduced to comics. March 1990 = the first of three TMNT films are release. who knew that in less than six years a simple comic book about humanoid turtles would be such a hit!!!......
