Actually funnels can work in the atmosphere. The Qubeley II's funnels worked in the atmosphere in ZZ Gundam. In Gundam Unicorn, the Kshatriya's funnels works within the artificial gravity of the colony, although they had difficulty maintaining a constant position (seen when they were used to take out a ReZEL Commander type lying on its back).
ZZ gundam is notorious for having plot-driven physics, and ridiculous newtypes who could probably maintain the position of their bits/funnels without the remote weapons' thrusters entering the picture.

This whole project is a reference to Gundam. In fact, this project exceeded Gundam since funnels cannot work within the atmosphere.
