There is one more wallet upgrade. :3

The first (Raises your max to 1000 rupees, which I assume is the one you already have) is on Outset Island in the forest where Tetra is found. Blowing up a rock will reveal a fairy fountain.

The 2nd, which increases your carrying capacity to 5000 rupees, is on Northern Fairy Island~ Walk into the shell on the island and speak to the Great Fairy. :3
