To me it's pretty fitting the song talks about the Catholic Church. "Rose" could be a reference to the rosary, doing things in "His" name... well it's also obvious who "he" is. The abolition of one's sins is also a Catholic biggie.

The term "sub rosa" (literally under the rose, or in this case "Beneath the Rose") derives from this and it means to keep a secret. This song is more likely about the harsh realities on finding out that what your originally stood for was a lie, in this case it was religion, at least towards the aspect of holy wars.

Why does religion always have to get in between everything =/? Religion is an escape, an illusion so we can endure our fear of death by creating a reality where death is not the end. I think this as... A soldier during the crusades. In the beginning he was probably as fanatic as everyone else but later he noticed the bloodshed and the wrong things. He saw the truth beneath the rose, meaning that below the beautiful and perfect layer there are cracks and thorns. He stopped believing in god and stopped raging war. Then he was probably seen as a heretic by the others.

Why does religion always have to get in between everything =/? Religion is an escape, an illusion so we can endure our fear of death by creating a reality where death is not the end. I think this as... A soldier during the crusades. In the beginning he was probably as fanatic as everyone else but later he noticed the bloodshed and the wrong things. He saw the truth beneath the rose, meaning that below the beautiful and perfect layer there are cracks and thorns. He stopped believing in god and stopped raging war. That screwed with them and brought sin into the world, and it infected all of the generations to come. So we're not perfect personality wise, and we have flaws in the way we look now, but even God says that he meant us to look how we look, and in His eyes we are perfect.
