And in return for helping him, he gave Hohenheim half of the million souls transmuted during the destruction of Xerxes. Making them both powerful alchemists, because they are living philospher's stones. I think the animals just went away, cause they always said you need HUMAN souls to create a Philospher's Stone.

I know you need humans for philosophers stones Ive just always been confused about how animal souls fit into alchemy. Chimeras function better with animals than they do with humans and philosophers stones cant be made with them. I wonder what would happen if you transmuted an animal soul?

There's Philosopher's Stones all over the place, and they knew how to make one early on in the show.

A theme of the series is how a Philosopher's Stone is "imperfect", and it's nearly as an absolute power as the Elric's and others though: you STILL have to give something away, it just gives away the energy of human lives.

Hohenheim himself said that even with his power he can't bring back something that the Gate of Truth took, like Izumi' missing organs or Ed and Al's missing parts.
