If you look at the deleted scenes, it's eve that got hurt. But the director wanted to show that eve cared more about wall-e more than her directive. So they switched it around. Plus, Ive seen the deleted scenes. Personally I think that part was WAY too sappy.
But yes, they had finished the movie with eve hurt, then redid it. The game was based on the first cut of the movie.

Do you want to know why EVE got hurt instead of WALL-E? In this game EVE can just fly around and shoot things. On home-coming she does that. But WALL-E can do way more than she can. So the original was kind of swapped aroung to EVE getting hurt.
