I admit Crysis 2 does better than some other games' plots, but I recommend Bioshock if you want a good story. Bioshock always has me thinking about the ideas behind it. Also, the antagonist, Andrew Ryan, is one of the most complex characters to be known in a video game.. that I know of. The Smithsonian is considering it a front runner in its video game art exhibit!

Many weapons with different ammo
"Plasmids" (Psy-powers there)
"Ghosts" of dead people
Hacking, shopping, RPG elements (they were much better in System shock 2)
Even though I haven't played those games, I know that Bioshock was considered a spiritual successor to System Shock, borrowing a lot from the gameplay and some story aspects from System Shock 2. I know that Bioshock was developed by the same people that did System Shock 2. Also, yes it has some Diselpunk, but it was mostly supposed to be Steampunk. The main deciding factor is the ideas behind Bioshock. Like the ideas of individualism, freedom, and morality. Bioshock was philosophical.
System Shock 2 was philosophical either. But there was another idea - not "What makes a person really free", but "What makes "A pathetic creature of meat and bone, panting and sweating as it run through SHODAN's corridors" a better thing then "a perfect, immortal machine" "
Yeah... true, but I find the story in Bioshock just mentally invigorating. There have been a lot of stories of "what makes a person free" and "What makes a "pathetic..." that it gets stale, but the way Bioshock blended its philosophies with its morals and infused those with the other characters besides Jack, it made it quite fascinating to study Rapture and how it worked. It made me think was this the right choice. Eventually, I actually studied all the philosophies this game has.

No the best story would have to be Bioshock, and when compared to this game, Bioshock has the best story, theme, and characters of all time!
Crysis 2 has the best graphics I've ever seen... so far.
