I also have my doubts of Amy being his mom since the whole not being imortal thing. But I'm pretty sure Shadow is his dad. And for the part where Silver thought Shadow was Mephelis, remember that Omega sealed Shadow away in the future cause humanity saw him as a threat? I thought it was possable that would be why Silver never met him therefor he would mistake him for Mephelis since he saw him before Shadow. Just a thought. I could be wrong but it seems like that could be right.

And for those who say it's imposible for Shadow to be his father because Silver was born 100 years in the future, Shadow is immortal and therfore he would be alive in the future to be able to be Silvers dad.
